The Cook Islands News reports that Prime Minister Henry Puna raised the referendum issue with cabinet and a directive has been given to the Electoral Office to conduct the necessary arrangements.
The island-wide poll will involve the three constituencies of Arutanga-Nikaupara, Amuri and Vaipae-Tautu.
Only those voters who were eligible at the last general election can participate.
The referendum is non-binding, but Mr Puna says the government will be guided by a simple majority of votes and a subsequent decision will be made on that result.
Air Rarotonga says the company does not wish to comment on the referendum.
The spat over Sunday flights has been long-running, with proponents saying they boost tourism while opposition is mainly based around the belief that Sunday is a sacred day when businesses should not operate.
