Sunday's match at Eden Park was locked 0-0 at halftime, before a Mitch Duke goal gave the Socceroos the lead in the 54th-minute.
An 80th-minute penalty to Jason Cummings, after a Liberato Cacace handball inside the New Zealand box, sealed victory for the visitors.
The match followed a first fixture in Brisbane on Thursday, won 1-0 by Australia.
A crowd of 34,985 attended Sunday's game, the fourth highest for an international football match in New Zealand.
The match also marked the international retirement of All Whites captain and defender Winston Reid.
