The locomotive and part of a passenger carriage derailed as it was travelling to Masterton station to collect passengers but no travellers were on the train at the time.
KiwiRail said a track fault has been identified as the likely cause of the incident, but investigations are continuing.
Teams were replacing some of the track and it is expected that normal services on the line will resume tomorrow.
A freight train also derailed near Masterton in 2014 after it hit a cow on the track.
